  • Use confocal or structured illumination microscopy to analyze fluorescent labeled tissue where enhanced resolution and contrast is paramount (e.g. quantifying cells in densely populated regions such as the hippocampus)
  • Get accurate stereological data from tissue stained for brightfield microscopy or darkfield microscopy
  • Acquire 2D & 3D virtual slides (slide scanning) or image stacks suitable for stereology, and then analyze the images on another computer

An eight-channel fluorescence whole slide imaging and analysis system controlled by Stereo Investigator and built with a Zeiss AxioImager microscope with an ApoTome. 


Advanced systems are configured with either a fluorescent microscope with structured illumination hardware or a laser-scanning confocal microscope. Each system is custom-configured based on the needs of the lab or core facility, however a typical Advanced system includes:

  • Stereo Investigator Desktop licenses (5-pack) to acquire images at the microscope and then analyze them on another computer
  • Software that controls the motorized microscope, including the motorized stage, fluorescent illuminator, filter cubes, and motorized filter turret for optimal fully-automated multi-channel fluorescent imaging
  • Stereo Investigator Image Stack module with fully integrated workflow for acquiring image stacks for stereology
  • Stereo Investigator Virtual Tissue 2D & 3D modules for acquiring 2D and 3D virtual slides (slide scanning)
  • 3D Serial Section Reconstruction module (for reconstructing a region of interest in 3D)
  • Deconvolution module (for clarifying acquired images)
